jet-drive expansion card full with duplicate files like startup disks, how to prevent?

MBP retina 2014 Mid yr 13" w/ Yosemite , Start up disks were saying they were full within one week so I bought jet-drive expansion card and it keeps filling up with duplicate files just like Mac does, how do i stop this duplication issue?
